High Speed Rail trains can run at lower speeds, too. It's common in Europe for HSR to run on dedicated fully protected lines for parts of a trip, and on traditional lines at lower speeds for other parts.
Everything I've seen says the same tracks, and that was one of the justifications for the electrification. There are plans to build a tunnel from the current CalTrain terminal in SF to the Sales Force Transit Center, or whatever they're calling the East Bay Terminal these days.

I don't think it's necessary to pay for the trip with your FNBO card to use the upgrade coupon. Login to your account on the Amtrak web site and check the coupon terms. If you decide to travel on Acela in the future, you can use the coupon to upgrade to First Class.
Did a little more railcam viewing and checking the train log. Over the past 3 days, I've seen 2 fully wrapped trainsets, plus 2 wrapped with most windows unobscured.
Each of them has an unwrapped car inserted, and that is Car #4. Enjoy!

Running a train loaded with passengers through a car wash? Sounds like fun, but unlikely. As you said, the Silvers go right past the yard, not through it, so you'd be looking at a reverse move and at least a half hour schedule impact. And there are plans to build at both Hialeah and Sunnyside...
OP said item being checked "can only be transported as checked baggage on the same train I'm on." I interpret that as being a restricted item, such as a firearm. If Amtrak observes its own policies, it will travel on the same trains as the passenger.
Given the short turnaround, I think it would be best to stick with fast food, of which there are many. I like Chick-Fil-A, as long as it's not a Sunday. There's also McDonalds, Taco Bell, Wendys, Shake Shack, Charleys Cheese Steaks, and Canes.
Here is a TV news interview with someone from Prosper Portland about the sale and renovations. He says 2/3 of the renovation cost (which will probably grow to $300 million or more) is for track and platforms. I don't think he even mentioned seismic upgrades...
