Its mostly about the NIMBYs but presents CSX's side as well.

When this happens it will be interesting to see how/if this will proceed without negatively impacting Amtrak and VRE.

Amtrak/VRE should be unaffected, as all of the work happens past the point where the tracks divide. Amtrak/VRE go north into the First Street tunnel (the portal for which is at NJ Ave and D street), CSX traffic continues east into the Virginia Ave tunnel.
 
The main thing I see wrong with any of the replacement schemes is the 21 feet overhead clearance abouve top of rail. It ought to be 24 to allow for future electrification over a 22 feet clearance.

The deep tunnel and bypass schemes shown on virginiaavenuetunnel.com seem to have gone away for good reason as they were all exhorbitantly expensive and looked like they would increase operating cost as well.
