You may need a member number to call Guest Rewards. If you're not a member, sign up on the website; it doesn't cost anything.
Call again your agent was ill informed. You can escalate the situation to a supervisor if needed.
As far as I recall it would be permissible for 3 adults in either berth or non berth service. Roomette would be a no go. You need a different agent or a supervisor.

Does the third person qualify for diner meals?
I don't see anything that says otherwise.
The 2 times I booked an "Open Sleeper" ticket as the 3rd Person in a Bedroom( paying the Rail Fare)I was allowed to eat Meals in the Diner.
This was between Austin and Dallas so included Breakfast and Lunch, and San Antonio and Longview,so also included Dinner.
Yes, as long as the third person is officially booked into the room, not added unofficially on a coach ticket and just hanging out in there.

Just for fun I checked a trip from Jax to Mia for 3 adults using Amtrak website ...
The Silver Meteor was offered with departure at 9:49 AM and arriving in Miami at 7 PM for $1845

I just ran it. That's for three people in two Bedrooms, not three people in one Bedroom.
You can only book the "recommended" capacity, two persons per room, on the website. To book maximum capacity, three persons, you must speak to a (competent) agent. I understand that this is because they want an agent to explain the conditions with three in a room.
BTW, on the date I chose, 9/26, three in a Bedroom would be $1010, $695 accommodation charge plus three $115 sleeper rail fares. Adding another bedroom causes a bucket jump to a $750 accommodation charge. So $750 x 2 = $1500 in accommodation charges plus $115 x 3 = $345 in rail fare for the $1845 total.

Technically you can fit 3 people in a Viewliner Roomette if someone sits on the lid of the toilet. I've entered Chicago that way once when I joined some friends who were going from NYP to CHI at my home station in SOB, we mainly hung out in the Viewliner Sleeper Lounge/Diner, crew was super nice even though I only booked a coach ticket (would have tried to book an open sleeper but with two people traveling in a Roomette it was a lost cause).
Earlier that year I joke I left Chicago sitting on a toilet on trip with my exes father traveling in the Accessible Sleeper (he had a qualifying disability) and we had a roomette upstairs and with her sitting in the seat across from him the only clear place for me to sit and visit was on/by the toilet.

A Family Bedroom can accommodate 4 individuals, but #3 & 4 had better be short, because those 3rd & 4th beds are intended for children. I remember watching a YouTube video of a family (2 adults + 2 kids) who boarded the northbound Coast Starlight in Emeryville for an overnight trip; the mom made the mistake of trying to sleep in one of the child-size beds, and chose to nap (in an adult-size bed) the next morning, instead of joining the rest of the family in the dining car for breakfast.
The ability of a family b/r to serve 4 varies by berth/non berth and the mix of adults vs (short) children. Not a legal booking for 4 adults as berth service. Non berth would be ok. Or mixing adults and children is ok, but if the children are tall, good luck (as you pointed out, the child beds are indeed short)
