The AGR website gives a long list of Acela city pairs which give 500 points. The general rule appears at first glance to be "between any Boston station and any station from Stamford south" or "between Washington and any station from Metropark north", which as a rule makes sense ... but there are some city pairs which would logically fit that rule but which AGR doesn't list:

Boston and Wilmington, Boston and Baltimore, Boston and BWI Airport -- all further than Boston and Philadelphia, which does qualify

Washington and New Haven, Washington and New London, Washington and Providence -- all further than Washington and Stamford, which does qualify

Are those city pairs actually not 500 points? If not, why?

Any on those pairs in the Midwest?'

Sorry, I just don't really think you have anything to complain about.

Use the Multi-city reservation option to max out the AGR points. Book a Boston to Baltimore trip as Boston to Philadelphia and Philadelphia to Baltimore at the one price. The Multi-city usually cost less than the two separately billed legs and you get the 500 Acela city-pairs points. You will have to wait an hour in Philadelphia too change trains . It requires different train numbers for this to work.

Right you are, otherwise you post in the "Denial of Points" thread.

I find the Multi-City Booking an extremely useful tool - as when Arrow tries to put me on train 22 but can't as it is full, I can get to trains 322 or 422 which are often available.
