You should be fine with just a couple of small cases in the roomette. Storage is limited, but depending on how thick your cases are when flat on their back, they should fit under the beds, or not take up too much space in daytime chair mode. There is a step to access the upper bunk, which I use to hold my small cary on size case, and a coat hook which holds my soft backpack, not sure it would be easy to hang a case from it though.
The bus is a dedicated service, it waits for the train no matter how late it runs. I am not sure if checked baggage is automatically transferred to the bus at Emeryville, or you need to do it yourself, but the bus should wait in either case.
