I was thinking of getting off in Jacksonville rather than Orlando as it is much closer to St. Augustine and since I am now coming in on the Meteor instead of the Star, I won't have to arrive so early. However, I don't know how easy it is to rent a car there?

Any suggestions? It will be nice to avoid all the hassle of the Orlando traffic. However, I am flying home from Orlando, so will have to drop the car off at the airport.

You would probably have to take a cab or Lyft/uber to the airport. Or the nearest rental car location that is open. Be careful of limited opening hours of off airport rental car locations.

Enterprise offers pick up service. I've never used it but it might be worth asking about.
 
I just finished a one-way rental with Hertz at their 1165 Cassat Avenue, Jacksonville location. After returning the vehicle they provided a complimentary ride to the Amtrak station. I will be using this arrangement again on my return trip in a few weeks. The Hertz facility has a decent size waiting room and friendly personnel. Their hours are convenient for the Silver Meteor schedule. They are closed on Sunday however.
 
You can take an Uber from Palatka. Regular price is between $25-35 to St. Augustine (a few more $ for St. Augustine Beach). Or, $38-52 from Jax, or $76-$102 from Orlando.

The availability of riders is questionable. There's an Uber driver right now outside Palatka, but availability is obviously limited. Many more drivers in Jacksonville. You can also download an app called UZURV and schedule a ride in advance for a small fee. Any of these options are cheaper than renting a car and/or a taxi.

Don't forget to tip your driver. Uber says you don't have to - and you don't - but it's appreciated, especially after Uber slashed rates by close to 45% in this area since they started.
